Arrae: Ex-Cerberus Scientists Walkthrough

You will land on an area already under assault by Cerberus. You will find Jacob Taylor there if he survived Mass Effect 2, he will be injured in the firefight. If not, a character named Dr. Webber will take Jacob's place. After the initial area is clear of Enemies, Jacob vouches for you and leads you to Dr. Brynn Cole. Although she will grant you a meeting, if Jacob's not present, she will force you to engage three more assault troopers, before letting you in.

Once inside, you talk to her and learn more about what's going on. After the conversation, you can talk to a grieving doctor to earn some reputation points. You can also meet Dr. Gavin Archer at the top of the first flight of stairs. If Overlord was completed in Mass Effect 2, you can earn Gavin as a War Asset, but only in the following scenarios:

He is not informed of the fate of the Geth
He is informed about the fate of his brother

You can earn some morality points during the conversation. You can find a datapad with 2500 Credits, and another datapad with some insight into some of the research being done. Through the door, you can find an Assault Rifle Magazine Upgrade and a Weapon Bench. Head upstairs to a medical station.

Talk to Dr. Cole to learn that some scientists brought their families with them and you will also learn that the anti-aircraft guns are offline.  You can explore the Dr. Cole's base.

You will a datapad on the top floor, another one that contains 2,500 credits, a microscope that triggers a comment about a poison designed for Turians, another datapad about the work being done in the facility, and a Shotgun High Caliber Barrel mod located behind a crate near the door to the next area.

You can also find the Kassa Fabrication (Greaves) on some crates by the door of the medbay. There are two datapads, one containing 1250 Credits and a medical station.

You will be tasked with restarting the AA emplacements. In order to do so, you'll first need to restore satellite telemetry, so head out through the door and up the ladder. You can find an M-6 Carnifex on the pipe to the left.  As you come around the corner, there are guards facing the wrong way, including a Combat Engineer. They are staing near a Shield Pylon, so you will have to snipe the pylon or Sabotage it. Once they are defeated, continue up the raised platform to find another Combat Engineer guarding the satellite control area.

Reinforcements will join him, so deal with them accordingly. On the left, you can find an SMG High Caliber Barrel, behind some crates.

After the fight, restore the controls. Jacob or Brynn will tell you that the AA guns still need to be activated. You can find a med-kit and a 2,250 Credits-worth datapad, next to the controls.

Return to the main facility to reactivate the AA towers, Cerberus troops will drop onto the raised platform. Dispose of them and ascend. You will see a turret surrounded by more troopers, far in the distance, by the right AA gun. Before climbing the tower, you can find a med-kit in the center in the center, past the corrugated surface and a Sniper Rifle Piercing Mod, located behind the large containers near the ladder to the tower. That ladder is broken, so head to the left tower, activate the AA gun and move across the crosswalk to the adjoining platform.

You will find a datapad that contains 3,750 Credits on the second AA tower, a med-kit below the datapad and a Shotgun Spare Thermal Clip down the ladder. Now climb back up and activate the second AA gun, only to discover it needs to be repaired. Assign whoever you want of your Companions and head quickly to man the turret. Cerberus shuttles will start deploying troops on the other AA tower and on the platform below. Among the forces, there will be Phantoms. You should have no problem if using the turret, once you obliterate them all, return to the gun console to activate it.

Head back inside the facility. Dr. Cole will be discussing the situation with you and asks what should the scientists go. She is giving you a chance to prep before the final battle, so if you choose to delay, this is the last chance to pick up anything you may have missed.

Once the evacuation starts, a Cerberus fighter will breach the defenses by suiciding into one of the AA guns. You will have to deal with Cerberus troops that crash through the skylights. Take care of the ones in the upper area first, and then the three on the stairs. Head back to the hangar door.

When the hangar doors open, more Enemies will appear. Once you defeat the initial wave, a Cerberus shuttle will arrive and drop more troops on the raised platforms on either side. Finally, Cerberus will drop an Atlas Mech, once you defeat the Mech the ending cutscene ensues.
